Bogart 5 - importing HD footage from USB

1)I recently clean installed my S-2000 with the new Bogart.
When I'm in the recording screen and click on USB, it does list all my video files (from a Canon XF100, filmed at 24p, 50mbs).
However, if I uncheck the import clips as seperate files so I can have 1 large scene, the audio gets unsynched (badly) after a few minutes...
When I leave the import as seperate clips checked then all is well. I get 50 clips but they are all audio synched fine.
Why?

2)Also, how should I have my projects defined? As interlaced or progressive? frame rate? will that matter?

3)One other problem - when I click on Media Manager I get no video output and I get stuck... My 1st monitor is a vga monitor, my second monitor for preview is connected via scart.

Thanks for any suggestions on all of these!
